color:#000000; '  itemprop=\"text\" ><p>Julia Frugoli\u2019s NSF-funded study of legumes aims at understanding, at the cellular and molecular levels, how and why peas and beans are able to do something few other plants on the planet can do: They extract nitrogen from the air, versus the soil, and use it to fuel their growth.<\/p>\n<p>High-performance computing makes it possible for Frugoli to measure gene expression \u2014 the information stored in DNA that dictates the production of proteins, in this case, bacteria.<\/p>\n<p>All crops require nitrogen, a key component of chlorophyll, which is required for photosynthesis. Legumes pull nitrogen from the air (about 78 percent of air is nitrogen) and send it to nodules within their roots, where bacteria convert it into a form they can use to grow.<\/p>\n<p>It is common practice to apply nitrogen fertilizer to farmland, but roughly half of this nitrogen doesn\u2019t stick around. Instead of going to the plants, it flows into the surrounding water table, polluting the watershed with nitrates that render everything from local wells in South Carolina to a vast region in the northern Gulf of Mexico \u201cdead zones,\u201d dangerous to humans and suffocating to aquatic life. Scientists all over the world are searching for ways to combat nitrogen fertilizer runoff before it pollutes the planet\u2019s watershed to irreversible levels.<\/p>\n<p>Frugoli and her team want to figure out how other plants could \u201cnodulate\u201d \u2014 create the nodules in their roots capable of converting nitrogen from the air versus the ground.<\/p>\n<p>The computational research required to break down all the genetic information that may solve this problem is what the Palmetto Cluster was built to do.<\/p>\n<p>\u201cA desktop computer can\u2019t even process a piece of our work in a week,\u201d Frugoli says. \u201cThe fact that it can take a few days for each experiment on one of the fastest computers there is gives you an idea of how critical the Palmetto Cluster is as a resource.\u201d<\/p>\n<p>The ability to measure gene expression is exponentially greater today than it was two decades ago when Frugoli got her start.<\/p>\n<p>\u201cWe\u2019ve gone from one gene at a time to hundreds to thousands and now hundreds of thousands in a single experiment,\u201d she says. \u201cThat means more machines and more data. And more data requires new approaches.\u201d<\/p>\n<p>When she started her work at Clemson in 2000, she might have looked at what level a gene was expressed under one set of conditions. \u201cNow we process millions of bits of data to look at all of the genes at once under multiple sets of conditions, and we get actual numbers,\u201d Frugoli says.<\/p>\n<p>That also requires someone to develop the computer algorithms to make sense of the bits of data coming off the sequencing machines and find ways to compare millions of bits of data across experiments.<\/p>\n<\/div><\/section><\/div>\n<div class=\"flex_column av_one_fourth  flex_column_div av-zero-column-padding   avia-builder-el-14  el_after_av_three_fourth  el_before_av_one_full  \" style='border-radius:0px; '><section class=\"av_textblock_section \"  itemscope=\"itemscope\" itemtype=\"https:\/\/schema.org\/BlogPosting\" itemprop=\"blogPost\" ><div class='avia_textblock  av_inherit_color '  style='font-size:16px; color:#af2c23; '  itemprop=\"text\" ><p style=\"font-weight: lighter; line-height: 1.2em; margin: 30px 0px 0px 0px;\">Alex Feltus is a professor of genetics and biochemistry and a faculty adviser to Clemson Computing and Information Technology (CCIT), and his lab collaborates with Frugoli and her team to apply genomics, bioinformatics and genetics to discover the gene packages that control complex traits, such as the ones Frugoli and her group are identifying.<\/p>\n<p style=\"font-weight: lighter; line-height: 1.2em; margin: 30px 0px 0px 0px;\">The work requires processing huge quantities of DNA sequence data (petabytes) on supercomputers. This is an emerging challenge, Frugoli and Feltus explain, saying scientists increasingly must have statistical and computational training. Frugoli\u2019s graduate students, postdoctoral researchers and lab manager are the beneficiaries of this kind of training by virtue of the Palmetto Cluster and a three-year, $1.8 million National Science Foundation grant to fund their study of gene expression in legume roots.<\/p>\n<\/div><\/section><\/div>\n<div class=\"flex_column av_one_full  flex_column_div av-zero-column-padding first  avia-builder-el-16  el_after_av_one_fourth  el_before_av_one_fifth  column-top-margin\" style='border-radius:0px; '><section class=\"av_textblock_section \"  itemscope=\"itemscope\" itemtype=\"https:\/\/schema.org\/BlogPosting\" itemprop=\"blogPost\" ><div class='avia_textblock  av_inherit_color '  style='font-size:35px; color:#000000; '  itemprop=\"text\" ><p style=\"line-height: 1.4em;\"><span style=\"color: #af2c23;\"><strong>A:\u00a0<\/strong><\/span>The planet is at serious risk of more and increasingly larger \u201cdead zones\u201d as a result of nitrogen fertilizer runoff.
